Introduction

OPD is a public database for storing and disseminating mass spectrometry based proteomics data. The database currently contains roughly 3,000,000 spectra representing experiments from 5 different organisms.

Unzip Instructions

In general, any utility that handles the .zip format should be able to unzip these files. Please be aware that some of the zip files are very large and/or contain tens of thousands of files (i.e. the .sequest.zip files) and may take some time to unzip.

    Some Suggested Utilities

  • 7zip is free, versatile utility for Windows.
  • zip and unzip commands come standard with most linux/unix systems.
    (hint: The command:
    "unzip -q file.sequest.zip" [quiet] can speed up the unzipping of .sequest.zip files.)

Explanation of Column Headers

    Acc#
    The accession identifer by which the experiment may always be retrieved.
    Name
    An identifier for the mass spectrometry experiment set.
    Description
    summary
    One to three short sentences containing a general description of the sample and/or experiment
    more
    Contains detailed description of the sample origin and the experiment being performed.
    proc
    The processing steps on the sample
    MSp
    Details of the Mass Spectrometry experiment and settings
    MS data
    Raw Mass Spectrometry data
    • .raw = Thermo .RAW (binary) file format
    • .msdat = An in-house condensed version of ASCII converted .RAW files
    • .mzXML = Institute for Systems Biology format
    • .mzData = PSI data format (coming soon!)
    Analysis
    files
    The raw analysis files generated after or used for an analysis of the data. For sequest data, these are '.out' or '.sqt' files, or perhaps .srf or bioworks xml output. The fasta file (gzipped) used for the search is here for reference.
    params
    The parameters used to generate the Analysis files
    summary
    A summarized report of the analysis. This may take the form of ProteinProphet or PeptideProphet html output or a DTASelect html file or some other form of summarized output.

    Publications
    Publications associated with the dataset. First publication is the primary publication. Defaults is the initial OPD publication.
